A general challenge (i.e. not linked to a particular city/venue) is that, based on what we've learned from the UEFA example, teams have to commit to roughly a month at the neutral location to complete the Champions League...and right now, I don't think there's a single active league here that has such a break coming up. Honestly, with FIFA likely to postpone the CWC, Concacaf could do a lot worse than just let the domestic seasons wrap up and schedule the CCL dénouement for late December/early January.

Three of the four matchups had the first leg, and all of them had winners. Club America beat Atlanta United 3-0, Olimpia won 2-1 at Montreal, and Tigres won 1-0 at NYCFC. It would be unfair to clubs who won at home by 3 or away by 1 to not have that game count and have to play one winner-take-all game. LAFC vs. Cruz Azul didn't play its first leg. Canada made the Blue Jays and Toronto FC play home games elsewhere because they're not letting anybody in without quarantining.
Given that Montreal and NYCFC lost at home, I'd just call time on the three quarter-finals that already started, and declare the winner of the first game the winner. Perhaps not fare to Atlanta ... but they did lose 3-0 in Mexico, and they aren't in good form currently. On the other hand, they are probably out of the MLS playofffs - they could play Club America in Atlanta to end the season. There's little chance of Olimpia being allowed into Canada!

I imagine that the home team will be what ever team was supposed to be the home team before the suspension. Blue cross vs New Chivas USA will not have the away goal rule I suspect, since it is a single game elimination.
Officially, yes - Tigres, Olimpia and Atlanta are playing these games as the de facto home team, with the away goals rule in effect. LAFC-Cruz Azul, OTOH, is being played as a neutral one-off just like the semis and the Final.
