If Wales has it's own FA, why does UEFA allow Welsh teams to play in the English Nationwide instead of the Welsh Leagues? (Cardiff City, Swansea, Wrexham)
Cardiff City, Swansea, and Wrexham are not part of the Welsh FA, they are fully integrated into the English FA (like Monaco in the French FA). What this means is that none of these teams can ever represent Wales in an international competition (but they could represent England). I'm sure someone from Britain can fill you in on the details as to why this is the case (I have the feeling it has something to do with tradition). Liechtenstein teams like FC Vaduz are the one big exception to the rule. They are part of the Liechtenstein FA but participate in the league system of the Swiss FA (they still can't take Uefa Cup spots from Swiss teams however).

More than likely, they were grandfathered in, due to the fact that they started playing in England, before UEFA existed. UEFA decided to be nice to the few non-English teams playing in the English leagues, and just let them continue that way. Monaco is probably different mainly due to the fact that Monte Carlo has no FA, and Monaco is "basically" part of France anyway. As to the Liechtenstein team(s), it is more than likely the same way as the Welsh teams, except they also did some rule bending with their "FA Cup," that UEFA accepted.
Since the formation of the Welsh League, none of those Welsh teams can participate in European competitions as English representatives either (not that this is likely to happen in the forseeable future!). So they are basically giving up their right to participate in European competitions in order to play in England. The reason for their English participation is quite simple: there's no professional league in Wales (indeed, for a long time, there was no national league at all).
They've played in England since before the existence of a Welsh national league or of UEFA. Wrexham have played in English leagues since 1890, which is before the existence of FIFA.
Liechtenstein teams play in the Swiss leagues because there is no league in Liechtenstein. And there is a league in Monaco by the way (see: http://www.rsssf.com/tablesm/monaco04.html). So AS Monaco just has the same status as the clubs teams San Marino and Andorra who play in the lower Italian and Spanish leagues repectively.
