    What is the pain like?

This could easily be a problem with the shoes. You might need to get special inserts if you have unusually shaped feet.

Try "stepping" on a tennis ball each morning when you wake up, or just roll your arch around it for a few minutes. Just read that in Maxim. :p

It seems like I get sharp arch pain, as if something is stretching on the bottom of my foot when I run, whenever I break in a new boot... Anyone else experience this?

Should I try getting inserts? I'm not sure if my boot has much of any support or if it's just my foot.

could be plantar fasciitis, look it up. If so:

    rest
    ice
    anti-inflammatories
shoe inserts to cushion the heal and support the arch
stretching regimine for calf and achilles

The pain only appears while i'm wearing the shoe, once I take the shoe off and walk around for a bit, the pean disappears. I think i'm going to buy inserts, though.
