If you want to check out the Charles bridge I'd try and go first thing in the morning. It can get very crowded during the Summer months. Make sure you have cash on you since many restaurants I went to didn't accept credit cards. You can pretty much walk everywhere since the main attractions aren't too far apart. I had an amazing dinner at a place called David Restaurant. Great food, great service, cool location and it was a fantastic way to cap off our visit of Prague. http://www.restaurant-david.cz/en/index.php Prague Castle is pretty cool and has some nice views of the city. There's a tour you can do of different locations in the Jewish Quarter which I would recommend. Nutmeg, over at US Men Fans & Travel, World Cup there is a pretty detailed thread about Prague. You might have to go back a page or 2 to find it. Prince Charles said that Prague was one of the greatest achievements of human civilization and even that is something of an understatement. In terms of charming architecture it has no equal on this planet. Wander around and visit a couple of local pubs. This will be an authentic experience. The Mala Strana is also charming beyond words.
Just got back from Prague a couple of weeks ago. For a nice dinner with your wife you might want to try the Perle de Prague on the top of the Dancing House. It is a bit pricy French cuizine, but it is well worth it both for the service, food and view from the balcony. City is gorgeous - have fun.
One piece of advice I can give is that if you buy a travel ticket (which allows you to use the trains and trams) make sure you get it stamped as me and my mates got fined for not getting our tickets stamped.
