    Based on what criteria?

Like how is South Africa behind Senegal when they won more AFCONs and had more WC participations (even if Senegal made it further then SA ever did in their lone participation)

Both actually quite similar, they are among the best teams of the last couple decades. However, South Africa belong 'more' amongst the elite teams in Africa.
South Africa have had great success in the second half of the 90s.and the early 00s, after they won their first Africa cup of Nations title on home soil and as runners-up in 1998, that qualified also for the World Cup and for the second consecutive time in 2002, as well finished third at the African Cup of Nations 2000. After that, disappointment that marked the end of a golden era and lacked the consistency to be a major threat in the continent as before. Start in again, hosted the Confederations Cup in 2009 and actually did pretty well then first-round elimination as the hosts as they finished level on points with Mexico at the 2010 World Cup. They are the hosts once again and are expected to do well at the African Cup of Nations 2013, they've reached the quarter-finals but lost on penalties to Mali.

Something similar was happening with Senegal, their best national side ever during the first half of the 2000s. They had a terrific World-Cup reached the quarter-finals of a global tournament with a dazzling performance. Also all their performance at the African Cup of Nations during that period were the majority an overly impressive, some serious bad luck for the Senegalese here as they made it to the quarter-finals in 2000, 2004 and the semi-finals 2006 facing three times the hosts and quite very unlucky as well in losing on a penalty shoot-out for the title in 2002. They also fought for automatic qualifying spot in 2005 and lost a World Cup qualifying playoff to Ivory Coast in 2013, still a constant force to date within African football that had a fine tournament overall at the African Cup of Nations 2017.

Having said all that, South Africa have accomplished more and been slightly better than Senegal during that time period.
South Africa did return to play in 1992 that may have suffered as a whole result from not playing african competitions (the South African clubs too).

On the other hand, some useful results were achieved by Senegal that helped them edge over South Africa in general.
    AFCONs
    Two Semi-Finalist 1965 & 1990
Qualify for the final stage 1968 & 1986, an eight-team tournament (8 best teams of the continent)
    Quarter-Finalist 1992 playing as host & 1994
    WCQ 1970
Battling hard fought with Morocco (who have qualified for the WC as african representative) in a two-legged affair, both finished level on points and a play-off was played in neutral Spain.

Egypt gets knocked to 4th simply due to their abysmal WC and WC Qualifying record. Continental success is important, but you have to have at least a modicum of both to top teams that have success in both CAF and WC competition. Nigeria has made the WC knockouts three times along with now six appearances and Ghana and Cameroon both have numerous appearances as well as QF runs. All three have multiple continental titles. Had Egypt at least had Algeria's run of WC success then they might be at the top or number 2 for me, but without that much, they get bumped back to a strong 4th.

Nigeria has the best overall performance in the WC & WCQ, followed by Morocco (23 pts), Egypt comes third.
Someone would say Cameroon, most WC presence and made it once to the quarter-finals, I would say it need a much better classification of teams.
For example, Nigeria have qualified for the World Cup five times and finish second round in three, but also had attempted to qualify in eight other times (that's more than half) and failed, they have been competitive as well during 1962, 1970, 1974, 1978, 1982, 1986, 1990, 2006. Sometimes, there's a thin line of reaching, like when they were level on points with Angola (2006WCQ), making it to the final rounds (1978WCQ) or when they were only one point short (1970WCQ), so being always competitive is immense value here and it means more bonus points.
Egypt was also highly competitive, they have qualified twice and had attempted to qualify at least seven other times and failed in 1978, 1982, 1986, 1998, 2002, 2010, 2014, mostly they were knocked out by the golden generations of e.g. Tunisia, Morocco, Senegal.
Ghana have qualified three times and narrowly missed in 1962 as well attempted several times in 1970, 1974, 1986, 1978 (a strange format! one year later african champs) and 1994WCQ also because they were in excellent form made the AFCON final.
Cameroon made the best possible, they have qualified for the World Cup seven times and failed 'real' attempt only twice 1974 & 2006, that's about 75% of long term World Cup Qualifiers success.
For analyzing the performance of the African Cup of Nations, Egypt has the best overall, followed by Ghana and Nigeria comes third.
The Olympic football tournaments lost its importance by the world standards during the post-50s, though the African and the Asian teams take it all that seriously (unlike the Western European and the South Americans), until its for under 23 teams from 1992 onwards.

If it is about the numbers of achievements and WC appearances it's easy to pick, Cameroon are leading.
