Politics aren't really a big part of club identities in Germany. The main distinction is probably geography, with clubs being associated with their home districts within a city (demographics can play a role there, quite a few clubs have the label of being a working class club. But that's really just mostly folklore.

Even St. Pauli wasn't all that much associated with politics until the 1990s (they haven used to have some far-right supporter's groups). Leftists started to adopt the club in the 1980s, and later marketing used this as a unique selling-point.

Some articles (in German) for details:
    https://www.11freunde.de/artikel/die-legende-vom-fc-st-pauli
    http://www.spiegel.de/sport/fussbal...-und-fussball-gehoeren-zusammen-a-695407.html

It depends on the city, but larger cities could have sizeable religious minorities. For two cities mentioned in this thread: Frankfurt (data from 1900) was 60% Protestant and 30% Catholic. Stuttgart (1900) was 80% Protestant and 15% Catholic.

However, football as a spectator sport became only really popular after World War I. By the time, polarization was quite high, so clubs actually competed in different leagues, based on political orientation and faith.

    http://rsssf.com/tablesd/duitatsbrotbundchamp.html (Socialist and Communist champions)
    http://rsssf.com/tablesd/duitdjkdtchamp.html (Catholic and Conservative championships)
    http://rsssf.com/tablesd/duitmakkabischildchamp.html (Jewish Championships)

The DFB, who organized the largest championship, was mostly conservative middle-class. But already back then, it tended to be more popular among working class fans as well - sectarian championships never really had the same cultural impact. In 1933, all non-DFB leagues were banned. And in the post-WWII social market economy, class didn't play such a prominent role in politics anymore.

The biggest factor, if you ask me, was probably the fact, that Germany did not get a nationwide league until the 1960s (1963, to be specific). Most cities had multiple clubs in the higher regional levels, often associated with a certain district. Well into the 1970s/80s, many cities had two or more clubs in the top two tiers of German football. See this all-time table of the second tier since 1963.

    https://sites.google.com/site/clasglenningfootball/home/uefa-2nd-level/germany2

Cities with two or three teams include Mannheim, Freiburg, Hanover, Braunschweig, Lübeck, Gelsenkirchen, Duisburg, Ingolstadt, Würzburg, Essen, Bochum, Cologne, Stuttgart, Frankfurt, Hamburg had about half a dozen clubs, Berlin even more.

However, when nationwide pro-football was introduced, one club usually started to monopolize fan support. Most of the time, the club had already been the dominant one in the city, but not the only one at least. But over time, the smaller clubs dissapeared into the lower levels, while the biggest local club was hogging all attention and resources. That process lasted well into the 80s.

Of the three cities that kept two clubs at the pro level, Munich had two Bundesliga clubs in the 60s already, so 1860 still kept a large share of the local fanbase. Berlin has the unique situation of one club being from the West and one from the East (all other former West Berlin clubs have fallen far behind Hertha long ago). And in Hamburg, St. Pauli started to cover a unique niche some time ago that even got them a nationwide fanbase (in the early 1980s, their fanbase wasn't all that large yet.
