Real Madrid is leading La Liga without being on those lists. Here are their top scorers:

Ronaldo: 12 (4 behind third on the list)
Ronaldo and Ramos: 18 (6 behind third on the list)
Ronaldo, Ramos, and one of the players tied for third*: 23 (7 behind third on the list)

    * Benzema, Bale, and Morata have 5 goals each

Bayern Munich is leading the Bundesliga without appearing on those lists, but they have the disadvantage of the Bundesliga playing 4 fewer games than England, Spain, France, and Italy. Portugal has the same disadvantage as the Bundesliga.

Real Madrid's case is singular, because they scored more or less like Barcelona (48 goals vs. 51), but their goals are "spread" among a higher number of players (16 vs. 11), with only Ronaldo who scored over 10 goals, while Barcelona depends in large part on Messi and Suarez (15 goals each).
Actually also Barcelona has a tie at the third place, because both Neymar and Rafinha scored 5 goals.

Also Juventus is leading Serie A but they are not in the lists, because Higuaín is the top scorer with 14, Higuaín and Dybala (or Pjanić) scored 19, and Higuaín, Dybala and Pjanić scored 24.
Juventus played 1 match more than Barcelona and 2 more than Real Madrid.
