They are in contact with Citi Field as an alternate venue and it seems like everything is set to play there if necessary. For MLS Cup, the college football game is a problem, and Citi Field has some kind of golf thing booked, and there's an NFL game at the NFL stadium, so the only seemingly reasonable local option is Red Bull Arena. NYCFC is reluctant to go there due to the rivalry, but who knows?
I hope the conflicts stand and Citeh loses their first game at "home." Maybe it finally lights a fire to get something done.

This is not comparable to an emergeny due to extreme weather. Also, the NBA comparison does not apply because the Yankees are part owners of NYCFC. The Yankees would have been expected to check the MLS schedule before booking the college football game; and they should now be engaged in trying to relocate that game, or in trying to postpone it until later in the season.
Stuff happens with NBA and NHL teams nearly every year during the playoffs since most arenas have events nearly every day. I know the Wizards have had to move dates for stuff already scheduled. I remember the Mystics were in the playoffs several years ago and they had a home game at Maryland's Comcast Center instead of what was then called the Verizon Center in DC. I only realized the game was moved after going to the ticket office of the Verizon Center, asking for the cheapest ticket and then being surprised a few minutes later that I bought a ticket for Walking With Dinosaurs or whatever it was that was going on.

In my opinion, MLS Cup is still ultimately the league's event, not the home team's event, so if the higher-seeded team can't provide a reasonable venue, it should revert to the league to decide what to do. In this circumstance I'd say that Red Bull Arena is the best option. They can whine about the rivalry, but at least it's a good stadium and their fans can get there without much trouble. If that's so unacceptable, the league should just switch hosting duties to the other team.
The college football game has sold 7k tickets and a contingency plan is in place. MLS Cup will be at Yankee Stadium if they get there and LAFC does not.
I didn't ask anyone. I sold the ticket before going up to College Park for the Mystics game and never found out.
