I accidentally used a 3-5-1 yesterday, do my midfielders still get training or do I lose it because of the "unusual formation"?

As long as you did not exceed three IMs, you'll still get training. The only thing you'll lose is formation experience, since you weren't playing a 3-5-2 and a 3-5-1 is not a trainable formation.
