It was Hannover's reserve team, the Bundesliga team hasn't played yet (although it would be nice if they would loose too, of course ;)).

naive and immature German cup newbie here.
If say the amateur team from Dortmund/Berlin/Bayern, actually manage to win the cup, does the senior team get the cup and european place.
I know that they are a completely different setup from the senior side, but is there a limit to what the (A) teams can achieve?

The amateur team would get the cup title. But as it's the same club, it doesn't really matter that much i guess. The Hertha BSC Amateurs had reached the cup final in 1993 btw, so it was already close (but they lost to Leverkusen).
They aren't completely separated. Players can switch between the sides (e.g. Makaay could play for the Bayern amateurs this week).
But i don't know about the European cup spot. I have never heard about a rule for this special case.

The UEFA grants cup spots to clubs (or companies nowadays) not to certain teams. Means if Bayern's first team crushes out of the DFB Cup (and finishes below 5th place in league) but their Amateur team wins the cup final, still Bayern's first team could play in UEFA Cup.

Congrats, Alex, on the win for your team. Hopefully, they didn't play an illegal player :) What is most amazing is not that Eintracht won, but that anyone won the game without the benefit of PKs, given Hertha's run of 5 draws in the league (and they barely won their first round Pokal game against sucky Aindling with a second-half goal). Bayern Amateurs have now knocked out two of the four Pokal Semifinalists from last season. If I were Werder, the one team I would not want to play next round is Bayern Amateurs (as Bayern Am. has progressed from defeated semifinalist to defeated finalist; all that is left is the defending champion). And speaking of Werder, the Werder/Leverkusen matchup occurred way too early. That would have been a fitting final.

Well, we'll definitely go to Berlin. We have an away game there on 11-13-04 :D. (for some reason i can't see your smilie, btw.)
I just hope we don't start to suck now like we did last year, when we reached the 3rd round. Damn, the second third of that season was a nightmare.
Oh, and thanks Wolfsburgh. I think i'll use this opportunity to congratulate you to Wolfsburg's 1st place :).
