Yes they have and they have a legitimate beef about the terrorists coming into kashmir to cause problems.
Maybe they should stop killing and subjugating the Kashmiris, then? Kashmir is perhaps the most militarised place in the world. I'm not surprised there is an insurrection there. IMO neither Pakistan or India should control Kashmir. They should let the Kashmiris govern themselves for a period, and let them decide how they want to develop from there on.

If India & the maharaji that controlled Kashmir in 1947 had allowed elections there is no way Kashmir would have become a part of India.
They fixed them by giving disputed territory (that India claims) to China in exchange for fixing the border between the 2.

The US should cut all aid to Pakistan, forgo all assistance from them, and see how long it lasts in Afghanistan.
Personally, I just fail to see how US appologizing in exchange for Pakistan making their assignment over there easier and saving US several 100 millions of dollars, can be considered a bitter bargain by any stretch of the imagination. The only thing that was sacrificed was a little pride. I dont agree with the article that it may come back and bite US in the rear end, in the long term. On the contrary.
The US seem to think that they are owed something by the Pakistanis, when their war effort would basically grind to a halt without them. If you think the supply routes were vital in getting US troops supplied, wait til they try getting them out of the country with their heavy equipment. I'm pretty sure the Taliban would love to keep any hardware that the US can't haul out back to the Baltic and beyond via their alternative routes.
