This year, by my count, YAs have been part of four championship winning teams in the last year. Gatt and Cunningham at Molde, Kljestan at Anderlecht, Parkhurst at Nordsjaelland, and Gomez at Santos Laguna.
Additionally, our Yanks at Rangers came in second in the SPL, Friedel and Spurs finished fourth in the Prem, Cherundolo and Hannover made Europa League, as did Altidore at Alkmaar.

From a team standpoint, best YA season ever?

Don't forget Subotic winning the Bundesliga title.

Boyd - won Bundesliga title and DFB Cup with Dortmund (he's technically on the first team)
Jones - qualified for the Champions League group stage with Schalke
Gotoku Sakai - qualified for the EL with Stuttgart

Boyd also won the Regionalliga West and received promotion to the 3-Liga with Dortmund U23.

Forgot about Jones, but of course you wouldn't, good call. Good call on Gerzicich as well.

Boyd didn't play a substantial part in Dortmund's success... I suppose the same holds true for Cunningham at Molde.

And actually, I'm trying to forget about Subotic, thank you very much. I guess that's partially offset by Rossi being relegated.

Tony Taylor and G.D. Estoril Praia won the Liga de Honra, earning promotion to the Portguese Primeira Liga. As most know, he started the season out on loan to Atlético CP but returned to Estroril during the winter break. Taylor played well down the stretch earning some starts and scoring a few goals. A successful season and I feel sure he'll find himself back at Estoril next season.

Boyd won neither of these trophies as he did not appear in a game in either competition. By the same token, Sean Cunningham did not win with Molde.
